I have seen many Artworks depicting fluffy farms/factories. But I have never seen where they get stallion semen from.
How and or where does it come from?
Is there a different part of the farm/factory that drains stallions of their semen?
Do they inject the mares with a syringe or something?

Some stories have stallions that they periodically breed with the mares. Others just extract the semen through a machine, dispose of the stallions, then jam a syringe up the mare’s special place.

it really depends on the purpose of the fluffy factory. Meat breeders will go for size, so they will prioritize earthies and unis. Alicorns are too rare to butcher unless you have a specific request. So there’ll be a good stock of stallions serving a bunch of mares, either naturally or artificially.
Fluffies for pets can go either way, and in my headcanon there are fluffy farms that range from actually ethical and try to raise good families with wholesome lessons to little more than mare battery farms where the chirpies drop onto collection pads and get fed by artificial teats hooked up to milkbags.
In the end though unless you’re talkin mad science stuff, there’s a stallion involved somewhere.
Generally the way equine artificial insemination goes is the semen is harvested using what I can only describe as a horse fleshlight. This is then tagged, parted out into ‘doses’, and refrigerated. Then when it’s time to inseminate a mare, it’s quite literally a case of putting the dose in a turkey baster and shoving it in the mare’s vagina.
For fluffies it would be similar, though you can also extract semen from stallion via electroejaculation, which can range from ‘pleasant but weird’ feeling up to actual torture. Then it’s just a case of introducing it vaginally into a fluffy mare.

id guess either do like they do with horses and use a fuck toy or like they do with bulls and shove a metal dildo up their ass and use electricity 2 basicly taze the prostate

I always imagined it as a milk bag situation but for stallions.
Electroejaculation? Up to actual torture? Someone please draw this! 
That said, I generally always go with natural breeding. Fluffies are easy to transport, and their amounts of semen must be tiny.

There was a demonstration of something similar to this in The Abuser’s Web Guide part 5, but the general methodology that would be used on a stallion is electrodes would be placed either on the testicles or inserted into the anus and pressed against the prostate, then current would be applied. Usually in pulses or ‘surges’ until ejaculation is triggered, sometimes with sexual release. It depends on a lot of factors.
